Sorry about the delayed response...was meaning to respond a few days ago, got too busy.
There is a wealth of Baroque and early Classical music for flute in the Danish Royal Library collection, including a lot of sonatas for one or more flutes and basso continuo (many in manuscript form).

From time to time when I have a few spare minutes, I like to go to their website and "harvest" a few interesting scores for IMSLP. This feels a bit like trying to drain the ocean with a teaspoon - there is so much there that there is plenty of work for possibly years to come.
Names like Telemann, Quantz, Graun and the sons of Bach are certainly well represented as well as many others - In many cases I have not imported a particular piece into IMSLP yet as I do not feel confident that I have enough information about the piece or its author to make an intelligent attempt at a work page.
I would encourage you (and anybody else who is interested) to help - whenever you are browsing the Danish Royal Library and come across something interesting, bring it over here.
