You can only add them as a zip archive.

I see that, thanks. How do I add it to the piece I submitted? It will be going on a page with a number of arrangements.

When you are in the work page which already has the retypeset score, click on (+) Add File and add your zip exactly like an additional score. Afterwards edit the page.
You will see two sets of lines between {{#fte:imslpfile and }}. You need to concentrate these 2 sets into one by deleting the lines of the 2nd set already present in the 1st one, and copy/paste the new File Name, File Description and Date Submitted lines near their corresponding lines in the first set, changing 1= into 2=.
